Use file_expand() where it seems reasonable..

Maybe too many places have been converted in this changeset, but
who uses % or @ or those stuff for certificate file store etc.,
i.e., or relies on their expansion?

In fact the "Filenames, where expected", under "Commands" is
quite clear, and this commit straightens code to documentation.
Maybe even too few places..
